The Aztecs for me.
Perhaps the obvious choice, but an easy one to make.
Runners up would be The Crusade, (largely for the enjoyable cast rather than the story) and The Massacre. (Largely for the wonderful final episode scene between the Doctor and Stephen) .
The rest, I couldn't care less about. Especially the light entertainment rubbish like The Gunfighters. The Romans and the Myth Makers.

I like most of them, to be honest. My favourite is The Crusade due to the great cast, Douglas Camfield’s direction and the grittiness and maturity of it all. Marco Polo and The Massacre are very close behind (both would probably be on par if they existed in the archives).

Of the fully existing ones, The Romans, because it's the most fun.
If it all existed it might well be The Crusade.

The Aztecs has the most moments that stick in the memory for me, so I suppose that makes it my favourite by default.

For me, it's a toss-up between The Romans and The Myth Makers. The Romans' light, playful humour is quite charming - it's almost like Up Pompei but without the smut and innuendo (and frankly, the undeniable brilliance of Frankie Howerd). Plus, Hartnell and O'Brien are great together.
I suppose it could depend a little on what particular part of history you're interested in - I've always been fascinated with Roman times, whereas a tale about smuggling in 17th Century Cornwall isn't really my thing.

I love The Smugglers. I would be over the moon if I woke up in the morning to the news that it had been discovered.

The Aztecs is an all time classic and it is amazing how watchable it still is today.
